No, he survives. If you watch the credits, you find out that he's stuck in the back half of the ship with Cortana, and they send off a distress signal, then he gets into a tube thing and goes to sleep till they're rescued. The end. Oh, and they destroy the Ark and Arbiter kills the Prophet of Truth.
